Don't see how water in the bilge would collate to a change in sound. The trim pump only runs when the trim is being used, there should be no sound coming from it when not being used. When the noise starts look in the power steering and see if it's low of is foaming

I just bought a 1997 Sea Ray Sundance 240 with a Mercruiser 5.7 EFI and Bravo outdrive. The boat runs strong but has an intermittent whining noise (I have video/audio but could not upload even after compressing it). A couple of weeks ago I stopped in a cove for about 20 minutes. When I restarted the engine, the belt would not move, resulting in a screaming sound, After sitting for another 15 minutes, I was able to restart and belt was moving again. A mechanic changed the tensioning pulley (he thought that may have been the frozen belt issue and my power steering fluid was very low so I topped it off. I also see some water and oil in the bilge after 20 minute runs up and down the lake.
This morning, when I first started the boat, it was not making the noise. By the time I got through the no wake zone it had started. After our trip, I was idling and it had gone away. Then it came back on the way to the dock. My wife is leery of leaving the dock until we figure out what this is how it might leave us stranded.
I second the power steering examination. Also, you mentioned water in the bilge. It's not your bilge pump going bad, is it?
2500 RPM and were half way to out destination when a terrible and loud noise came from the stern drive area. I put it in neutral immediately checked it out and found that the unit would still go into gear (forward and reverse). We were a ways from help, so I also found that if I trimmed her up just a little that the noise was reduced considerably. We limped her back at idle speeds. The noise didn�t get any better or worse. Last weekend, I double checked the lubricant level and it was fine. I flushed the engine and the noise is still there. I am not sure what this could be � if I had to guess, it is either the u-joint or the coupling bearing. What do you think and what should I do? [links]
Back at the beginning of July our Mercruiser Stern Drive Alpha One Gen II had a serious failure at the upper unit where the gears ate themselves. It appeared that the oil had gotten low. My only suspicion about how the oil got low was maybe from hitting ground hard and possibly damaging one of the lower unit seals and letting the oil drain out. Anyway .

Oh yeah and we followed the break-in process to a tee. Very strange. We weren�t even running her hard.
Its a straight forward job- with the right tools.
I have done all of the above(plus or minus a thing or two) to two boats this spring. Both 7.4 Bravo 1. Did the bellows and u joints on an alpha as well. The tools are the key! YouTube the process, see if you think you are up to it. An extra set of hands can be nice. here
This is only a somewhat educated guess on my part but i would expect somewhere around $1500. Trying to do that job yourself will likely take an entire weekend unless you are really mechanically inclined & have all of the necessary tools. here
And yes as Steve noted. that is also the time to replace a failed trim/tilt sensor on the outdrive as the wires are run thru the outdrive boot to the trim motor.
My thoughts are that your u-joints are beginning to fail and need replacement. While you (or your mechanic) have it apart, i would suggest replacing the gimbal bearing too.
I would suggest however that you read this thread by 'Chaddy'. Its a job likely best left to a proper mechanic.
With that noise check your drive oil level. Just a thought.
