I would also recomend a dual battery isolator. They are very easy to install and keeps some strain off your engines charging system as well as keeping everything else happy on the engine electronic wise. The isolator sees different voltages in each of the batts not as a group. where one is half down from trolling the other might be full. put a load on the good one and the trolling one might be enough of a draw to burn some wires. I had a prob like yours and a isolator and batt selector switch cured all. And then on top of that a can of corosion X is still my best friend on everything mechanical and electrical to.
Kinda like dont put a new alternator on your car with a half full batt.

Does the boat have a dual battery switch? If it does, turning the switch off with the engine running will pop a regulator. Poor or intermittent battery cable connections can also cause this to happen. here

Folks, I just acquired a 1993 Merc 135 HP V6. It has the dual 20A voltage regulators, fed from the 4 yellow wire stator. When I got it one V/R was burned out. I had it afew days and the other V/R burned out.

The Merc regulators have a reputation for being weak. The CDI units are cheaper and also have a better reputation. If the stator were open, it would not charge. If it were shorted, it would self destruct. more
