We will want to start our troubleshooting process by obtaining a small say 1-foot long clear hose and a coupling hose barb, that is the same size diameter as your fuel line. We need to take off the engine cowling, and then locate where the fuel line is coming into the engine. Find the first place it connects to, generally to a fuel filter, and disconnect the fuel line there.
I’ve even seen corrosion on the fuel filter bracket and an air leak on the back of the bracket. You would never be able to tell from just looking at it. But as I moved the clear hose along the line. Boom! Bubbles on one side, and straight solid fuel on the other! here
Insert the clear hose into the fuel line, prime up the engine, and start it up! Let it run for a little while and carefully watch the fuel passing through the clear hose. more
The first thing we want to do is a visual inspection of the entire fuel line. Starting at the engine. Follow along the fuel line moving it around and looking at it.

200 hours on it
Running full throttle yesterday and 2 hours in it just shut off. This repeated over an over so they turned back and limped home.. it continued to shut off randomly then it went back to normal operation a few miles from the harbor. Test ran it in front of the harbor, full throttle and it stayed on. No other issues, not bogging, no rough idle, no alarm, just on then off. It would start right back up every time.
My guesses are kill switch lanyard, fuel pump or loose wire. I know it's a shot in the dark but I'm not a yamaha expert (I know a 350 like the back of my hand) so I'm hoping maybe someone has had something similar.

Also, it's running just a tick cooler than normal (around 155)

I shut off the engine, sat for 10 minutes, then it fired right back up and ran great for about 3 minutes at 4000 rpm when it shut back down again. more
While I've had the boat about a year, I've been refreshing the internals.
New fuel lines, pump, filters etc.. New wiring from scratch. Just about everything I could think of.
The motor fires up just fine. Idles well, although a couple of hundred degrees low. Around 650 rpm. I can fix that.
Set off from the marina at around 2500 rpm, ran for 10-15 minutes then hit the unlimited speed zone.
Powered up to full throttle and got to 5500 rpm felt wonderful, then after about 10 minutes, the motor alarmed,and de-powered. more
Sat again for about 10 minutes, and then it fired back up, and it ran great for 20 minute at idle, then it ran great for over 20 minutes at 2000 rpm, then finally ran for 30 minutes at 2500 rpm,
no problems. more
