Mount the two pressure-treated studs to the cross-beams with galvanized U-brackets so they can swivel slightly to conform to the bottom of the boat. They should be spaced so that they are about six inches in from each side of the jon boat. Cover them with all weather carpet to protect the boat's hull finish and help it slide easier. [links]

Cut off two lengths of galvanized square tubing equal to the width of the axle mounting pads. These will comprise the cross-beams that place the trailer's weight on the tube's axle spring mounts. They should mount above the center tube with the galvanized offset U-straps. The rearmost cross beam should be 2 feet from the rear of the trailer, and the forward one 4 feet from the rear of the trailer. more

Attach the trailer hitch ball receiver to the front of the center beam per instructions. Also install the lighting kit per its instructions, running the long wires though the insides of the tubes to protect them. Also mount the draw winch on a one-foot section of square tube at the front of the boat. Install a short piece of wood with a carpet cover for a stop at the front.

Mount the hubs to the axles remembering to pack the hubs and bearings with marine bearing grease. Pressurized hub covers are the best choice for long life. Mount the wheels and tighten the lugs to specification.

Measure the length and width of the jon boat. Add four feet to the length from the rear of the motor if it has one to the front of the bow handle. This will be the trailer's overall length. The one-piece galvanized steel tube that comprises the backbone of the trailer needs to be this length.

Jon boats are well known for their stability and utility for fishing and duck hunting. Their wide flat-bottoms and square fronts allow anglers to sit higher up in pedestal seats which affords greater comfort and visibility as they fish. The wide flat bottom and light weight also require less draft to float, which makes them extremely easy to launch and re-trailer even without a formal launch ramp. It also simplifies a jon boat trailer building project.

I gotcha' now. From looking at the pics the two rear bunks look fine, stbd side a bit off but no problem. The two fwd. bunks do look a little odd but I think if they work I wouldn't mess with them. From your original post I was thinking of a vertical bunk height, yours are obviously not. So no problem going with a 2 X 6. Would probably be better for weight distribution anyway.
Hope that helped you some - sorry I couldn't be more specific but in my opinion I think you'll be fine. They can be moved and modified so the question is - do you want to? Hopefully someone will come along and maybe steer you in a better direction.

Thanks for getting back with me. I have attached some pics of the bunks. At some places the bunks are into the radius of the flat part of the hull ( sorry newbie here). And some of the places are far away from the radius resting on the angled part (deadrise?) here

Most trailer bunks are placed as wide as possible on the boat so it won't tip over when going around a corner ( the boat ). Too close together and your center of gravity gets all screwed up. They should be under the outermost chine - . Kinda' confused about your statement saying that they are located in different places fore and aft. Need to post a Kodak moment here. The height is also on the 'iffy' side - you want that boat as close to the trailer as possible.
I know that the boat will be strapped down but it still makes no sense to have those straps endure any more load bearing than necessary. here

I have a question regarding the proper placement of the bunks relative to the hull. Could some one post a pic of the correct placement? Currently mine contact the hull in different places, both fore and aft. Where exactly are the stringers located? Also, would it hurt to replace the 2x4 bunks with ones made from 2x6's?
